We at The RoofGuys are often asked to fix ponding problems. Generally there are 2 solutions to ponding issues. The first is to build up the low area with roofing materials. The second is a structural cricket built from plywood and 2x materials which will divert rain to a drain or scupper. Below is an example of a structural cricket built to divert rain to drainage area. Ponding and puddling are considered allowable when they dry in 2-3 days. Often complete 100% elimination is not possible. However in either case         ( build up, or structural) a whole new roof is applied over the build up or cricket and you now have the redundancy of another roof as well.
